Cant access main.py and boot.py in Lopy

I have updated the firmware on my Lopy and installed atom. I can send commands to the board, like changing LED colour but I cannot find main.py and boot.py files on my board. I am connected to the board via USB COM port and it works fine with atom. Although while using filezilla or putty pycom is not visible as connected to USB slot. What is wrong?
